wrong location. According to the museum map (http://www.msichicago.org/visit-the-museum/museum-map/), the sub is under the structure to the upper-right of the main building. I believe this is the parking garage.

As you can see in the links below, alfred's car is approaching the bridge from the SOUTH. Also, Bruce's bike takes off from under the bridge and heads NORTH. This proves that the location is SOUTH of the bridge, not North.

in reality, the bridge DOES include the long approaches to the metal truss structure outlined. Can't remember the details, but it was done on purpose due to some loophole in the rules reguarding toll roads at time it was built. so the skyway bridge includes the entire length of the approaches too.
